What do I do with somebody who refuses to give their fingerprint?
Give them an equivalent alternative, and not out of courtesy: if biometrics is the only way to get in to work, there stops being a choice, and without a real choice the legal basis for the processing falls apart.
Equivalent means genuinely equivalent. Not a separate queue, not asking for the key at reception, not calling a supervisor. The same door, the same hours and the same convenience, with a card or with a phone. If the alternative is worse, in practice you are compelling them.
And there is a reading worth doing after a few months: if a good part of the workforce ends up using the alternative, the biometrics was not solving the problem it claimed to solve, and it is time to rethink the whole door instead of insisting.
